Im almost entirely sure that you can't replay assassin contracts like you can with missions. Still, if the contract shows up as complete on the progress bar, I think it still counts for 100% completion, even if Arroyos remains greyed out. Have fun with the 100%. I think I've done the same for Black Flag at least three times and regret none of it.
